Does it matter where the in and out piping connects on a 2 in, 1 out intercooler? Is it ok to feed the top left in , and have the top right be the out with the bottom right as the 2nd in as in the picture? Or will the hot air from the top left being blown in, immediately head straight across to the top right out without being cooled first?

Hot air from the top left can only go down through the core to the bottom tank but there are other issues:
If you do what you are suggesting:
    - Left half of the core gets hot air, right half gets 50:50 hot air and cooled air.
    - Right half of the core gets twice the airflow - pressure drop will be high.
